when kids get physical

My kid has always been kind. He never threw terrible uncontrollable tantrums, he doesn't bang crash stuff at home either. He doesn't hit anyone even when provoked.
As a parent, I'm glad he's not violent. I'm glad he doesn't start nor indulge fights with kids. Although I'm not sure if this means he's going to be a push-over, a wuss when he grows up, or he's simply more mature to understand that he shouldn't fight with anyone.
Yesterday, we went to my husband's hometown to check a house that he grew up in which is now for rent. We met his bestfriend who still lives next door and his cute little niece. Now this little girl is only 2 and a half years old, my son's almost 4. She probably got too excited seeing another kid about his age that she started pinching my son!
She would pinch his cheeks, his torso and started lightly pushing him. My son was getting a bit disturbed although at first thought she was just playing. Then soon when he got annoyed, he just shouted stop it.
As a parent, I didn't know if I should outrightly protect my kid and stop the other kid because...
1. she's a family friend technically
2. she wasn't really meaning harm
3. she didn't really harm but my son was getting annoyed and I'm afraid she'll get too excited to the point where she'll do harm
4. the uncle was there to do the reprimanding
I know it's in pure fun they're doing those things. They're kids. But as a new mom, I really don't know what to do in those kinds of situations. I don't want to step on other parents' toes either so I'm torn. I want the other kid to know she's beginning to annoy and may even start to really hurt her playmate, but I don't want the uncle to feel bad.
What would you have done?
